I'm not referring to browser popups, by the way, but regular program
windows popups, such as "Are you sure that you want to exit?" or "Do
you want to delete this file?". On my XP they often open in such a
way that the text is illegible or they don't offer a button to click
on.

Have you changed the text size?
Control Panel -> Display -> Settings tab -> Advanced button. On the General
tab the DPI setting should be 96dpi

But my dpi setting is still at 96.
