After running Disk Cleanup and deleting Cookies, Temp files, etc., I find
that a "Disk Defragmenter cannot start" message appears when I try to
defragment either disk. Any ideas?

You might want to try a chkdsk on each drive, in a command prompt window, to
verify the data structure itself is still ok.
Not enough free space on a drive will also cause the basic windows
defragmenter to shut down.
I like to use the freeware program JKDefrag. It does not complain about not
enough free space and I like to use some of the options it offers in the
command mode. It uses the Windows OS API's to do the actual defragmenting
so it continues to remain one of the most compatible defragmenters around.
From reading the authors web page the program works with W2000, 2003, XP,
Vista, 2008, and X64.
Thier is a fix for defrag,look at kb922379
As for 3rd party defrag software,technet at microsoft does offer one.

If Bob | suggestion does not do anything for you I'd suggest doing a System
restore from a time prior to you making changes. One of them seems to have
gone a little too far.
If no restore point is available, I hope your registry cleaning program made
a backup of the registry at least so that it can be restored.
