If you are able to get into the registry (Start>Run>regedit [enter]), then:
Make the Hidden setting 1 to show hidden files and to 0 to not show
hidden files. If the above doesn't work and the user can't show hidden
files, then:
Right-click on and delete CheckedValue in the right pane. Create a new
DWORD Value called CheckedValue in the right-hand window. Double-click
on CheckedValue. In the Edit DWORD Value box, set the Value Data to 1.
Then OK, exit regedit, reboot.
Be extremely careful in the registry since a mistake can render Windows
unbootable.
Include scanning with David Lipman's Multi_AV and follow instructions to
do all scans in Safe Mode. Please see the special Notes regarding using
Multi_AV in Vista.
The site is in German but David's tool is in English so don't let that
worry you. Scroll all the way down to almost the bottom of the page and
you'll see a box titled "Infos Zum Download - Multi-AV Scanning Tool".
You'll see "Download von www pctipp.ch" and the live link to download
Multi_AV.
When all else fails, run HijackThis and post your log in one of the
specialty forums listed at the first link above (not here, please).

I suspect your computer is still not clean or the malware damaged system
files. There are many, many reasons why WU won't work and the fixes
depend on what the errors are, not just one or two registry entries.
I suggest that you post in the Windows Update newsgroup, giving a lot
more details so the WU experts can help you. I've taken this as far as I
want to on a machine I can't see.
